Is it possible in revit to:

A) Have more then one set of key notes (different headings like waterprofing)? When I go to settings it 1. points to one file 2. if I create

another key note file it takes on the items from the first one.

B) Is it a big deal to point to detail lines line on a wall sextion and call them out? I dont see a big differents bewtween the 3 types of keynotes

C) How do you change of the appearance of the note bubbles. I have seen some firms was different ones

You can have only one keynote file but you can create and organize them then have different keynote schedules to show what you want.  Way too much to teach you here.  Do some on-line research.

To start you on your keynote journey, look at the default keynote file that comes with Revit.  Open up the text file so that you can see how it works.  You will note that it is broken down into different sections for different types of elements.

Note that the three different types of key notes are used for different things.  An element keynote refers to an element , such as a door or cavity wall, which you will apply in the type properties of the element, while material keynotes refer to a material such as hardwood, which you apply in the material properties.  User keynotes should be used with caution as they can be used for anything.

You change the appearance of the bubble by editing the familiy.

Tim,

I dont really see the difference in the 3 types of keynotes. They seem to operate the same. Example is if I select "element keynote", I could still select a detail line in a detail and select a number from the keynote list.

Some firms use schedules and families for noting on drawings. What is the advantage or disadvantage of both.
