Why do the stairs add the last riser 1" back of the stringer?  It extends into the floor assembly now which is not what i want.

I want the riser/stringer ending flush to they can hook onto the floor assembly.

Extend the stair boundaries the required amount to adjust the stringer end position.

I can get the risers/stringers flush and it looks right in section, but now there is a gap in plan?

Revit does not show the risers in plan, but in real life the floor in your view would be treated as the top tread.  The top tread should have the same conditions and profile as the other treads, so would you not need a nosing detail at the edge of the floor here?  If so. this would overcome your problem.
