What do i have to do to get the plywood on my floor system to extend under the wall? This is something I have not seen before. What did i do different?

Well, or i create-in-place that piece or if you don't want that in 3D, well, create a "Fill Region" with that pattern and locked to the slab....

I checked other projects. The wall does not cut the plywood like it does here.

Here's how i fixed it. I pulled the exterior sheathing/finish above the floor level. Aligned the bottom of the wall to that then reset the bottom of the wall to the top of plywood. Then pulled the exterior down to the correct level. Must have had something to do when the floor originally cut the wall.

This can be done with the priorities of the elements, which it seems you have correct.  You probable could have corrected the problem with the 'Join Geometry' command, if the wall and floor became detached.  You can also modify elements using the cut profile command.
