When I crop the section view, the section marker disappears. If the view is not cropped, the section marker shows up. I've checked the "Hide at scales coarser than" and that is not the problem.

This is because the crop region must be large enough to include the section head or if you have a newer version of revit you can go into the view properties, put a check in "annotation crop". Now when you select the crop region border, another dashed border will show up in addition to the regular crop border. With this you can leave the regular border where you want and make the dashed annotation border large enough to include your section head.
