Why is my roof doing this? It is all one object and has the settings for at two Cut-square and 1" facia thickness. SO why then does this overhang decide to do whatever it wants and keep it at this thickness?

that's what the 2 square cut does, have you tried a plumb cut? this will give you the straight edge, hard to tell without looking at the file...
