How do I control exactly how the grid bubbles are associated to the scope box. Currently if I associate a grid to the scope box the bubble is located exterior to the scope box. I want exact control where I can have it offset a certain distance inside the scope box. Is there a way to do this?

If I'm reading the question correctly (not really familiar with Scope Boxes), shouldn't you just be able to drag the end of the grid to where you want it to be?

You fell victim to one of the classic blunders. The most famous is never get involved in a land war in asia, but only slightly less well known is this! Never go in against a Sicilian when death is on the line!

I'm not looking for a work around. I have 32 floors and want consistancy.

I don't think this is a workaround.  This is how you move the grid bubble's position.  The ends of the grids should lock into place and you should then be able to move the 3D (meaning it effects the grid in all views) location by clicking the little "3D" icon to move them all at once.  If that doesn't work (and this would be a workaround), you can create a reference plane that goes through all 32 floors and snap the ends of the grid to that.
