I'm doing a project at 2000' above sea level.  Do I link the site into the model or vise versa?  How exactly do I go about this?  Also if my pad is at 2000' do I put level 1 on 2000'?  shouldn't it read at 0'-0"?  I'm using 2008.

There are many ways to go about this.  Typically, I link the site into my building model if it is a single freestanding structure.  But the opposite is true with a multi-building campus (the buildings are linked into the site file).  In the site model, I model the site at true elevation (if it is +1200', it is drawn at +1200'), and then using shared locations and project specific level markers my building is modeled at +100' (+0' would work just as easily, its just not the standard drafting conventions I use).  If you want the levels to be used for base locations for you pads in your site model simply move them to where they need to be (+1200' or whatever elevations), just check to make sure that the modeled topography does not move with it (if it does move it back to +0').
