I would like to have the ability to asign a relative elevation to the building model (ie 100'-0"Winking and still have the actual elevation related to the site plan.

Look into 'relocate this project' found under Tools>Project Position/Orientation.  This tool allows you to move a project up to a real world site elevation. 

You level indicators can then either report the Project or Shared elevation.

See the Revit help file for a more in-depth explanation.
