Does anyone know how to cut a Toposurface so it doesn't cross into the structures you're building? I know there's a way i just dont know how to.

i think you will have to use the Pad tool located on the Site Design Bar HTH

Try making a pad that is the footprint of you building and at the elevation of your lowest level. Pads are available in the site menu.
