"In-place model wall" - What do you mean. A wall done by extrusion vs using the wall tools?
Are these two different door placements or is this one door than intesects two walls?

The in place model a solid extrusion is set to category wall. The inplace model solid extrusuion is next to an actual wall. The 2 then were joined geometry. If you place the door in the inplace model extrusion it wont cut the regular wall. If you put the door in the regular wall it wont cut the in place model extrusion.

Again, I need some clarification.
Are you saying that once you place a door in either wall, saw the normal wall, that door family can no longer be used in the other wall type, the extruded one? <<< If this, then report to Autodesk.
Or is this one door than intersects two walls, the normal wall and the extruded wall? <<< If this ... I don't see any way Revit could or should be set up to do this. Just too rare of a condition. Place the door in one wall and add your own opening in the other.
