I have somehow managed to remove/hide the red squares required when creating a walkthrough, any ideas how to display them again?

Are you talking about the key frames? Open the walkthrough, select the crop region then go to a plan to see the path. Select what you want to edit in the top interactive tool bar. Different edit modes will show and allow you to manipulate the walkthrough in different ways. HTH
