I am having an issue trying to resolve a roof design on a residence that I am designing. There are different ceiling heights and the way the residence is designed creates a unique challenge. I have attached an ISO; tried to attach project file but its too large.

aAs you'll see from the image, there are 3 different heights shown by the arrow colors. Thanks in Advance!

You really don't ask a question.   What is your problem?  Different ceiling heights is different ceilings.

I guess the question is...how would one go about designing this roof and making it look all cohesive?

You initially talked about ceilings and really said nothing about roofs.   There is nothing 'cohesive' here.   You have seperate roofs contained by parapet walls that appear to be at seperate elevations.   SO DO THAT!

Simplify the number of roofs you have.  Then you can create a couple roofs, maybe 4 total that all combine together rather than having 10 roofs there.  I'm thinking Frank Lloyd Wright's Falling Water.  It could have a dozen roofs, but it's simplified into 3 big moves.
