I've not seen this before so if I have time, I'll check it out.  You don't say what Revit so nobody can really answer your question.

Try adding a plan region around the stair.  If that doesn't help, then try doing the stair from the level above going down.

In the Stair properties, click on the Cut Mark Type.

You now see the properties of the "Single Zigzag" Cut Mark. Change the Cut Line Angle untill you get the result you need. Also, duplicate this Cut Mark Type first, so you don't go changing the Cut Marks in the entire project.

Thanks Kim for pointing that out.

Jamie, the control that Kim points out is not available in 2012 and earlier versions of Revit.

at work we use Revit 2015 LT as shown in first pic attached. This worked for my other stairs but not the problem one... Maybe I'll delete it and try again. Thanks for your help!

Did you see the setting that Kim posted?  If not then you don't have the ability to do this.  It is only for component stairs.

Yeah Kim's way works on all my other stairs but this one. Once the break line goes to this position it doesnt move. Not sure if a bug or I'm missing something...
