I have a metal roof (modeled in place sweep) with a rusted metal texture as soon as I cut out a shape from the roof object the texture chages mapping direction. Has anyone else run into this issue and does anyone know the work around. I think it may have to do with the voids orintation compared to the sweep, but I'm not postive.

I would have done that as sloped glazing and changed the material of the glazing and mullions to your rusted material. I know that is not your question but if you try that and cuttout where you need I believe the material will stay oriented correctly.
