Right now my floor opening is the lenght of the stairs, 13'-9" for the floor and 13'-9" for the cieling. In 3D view it seems like there is plenty of head clearance. I can see the door on the 1st floor. And the stair railing is 3 feet in height from the top of the 2nd floor.

Our code calls for the minimum clearance to be measured from the nose of a tread vertically - not parallel to the slope. That clearance is to the complete structure - floor and ceiling so plan accordingly.
BTW, you can just add a vertcal RP in section that you can then edit your sketch to in plan.

"RP" is "Reference Plane"
