My firm is currently working on a project that has an east and west building. Originally we were working on both of them and as we are going further into DD, we have learned that we are going to be breaking it into 2 CD sets. How will I go about implementing this as we are going to have duplicate pages numbers and revit dosen't like this? Also, I want to make sure the count in the sheet index is also not going to cause troubles? Further more, any tips on problems that I may run into as I continue this process.

The best solution is by sheet numbering.  Find a way to number the unique sheets using a prefix or a suffix then use a filter for the sheet index to exclude the prefix (or suffix) accordingly.  Then all of your callouts will work and it will all be in one project.
