Placed a rectangular column where two curtain glazing system's join from the left and below and for some reason when placed it becomes a C shaped column on plan. Strangely, at the opposite end where the same junction occurs, the C shape is facing the right as opposed to the top on the attached image.

What's going on?

You have not given us enough information. 

Is this an architectural column? 

Are those cutain walls? 

Are there other walls here?

What else do we see?  You know your model but there is not enough here for us to know what is going on.

WWHub - My bad, apologies. I have attached a larger view. On the image the column is heighlighted which is an architectural rectangular column which I have changed the dimension of to be 150x150. In the image, out of the left hand face is a curtain wall glazing system and the same from the bottom face. The column is touching a contrete colmn  on its top face. Nothing is touching its right face, on the image there is a block wall to the right which is still to be removed. The column is not sitting on top or inside any other walls.

If I move the column out of this location then all 4 sides of it come back

So, what are the "lines" inside this column? 

Did you build this as a parametric column and these lines are in the family?  If so, then that is your problem.  If these represent a layer of material, then the top layer is missing because it did not flex correctly.  Flex the family in the family editor and see what happens.
