I know the one work around, lower the fisture. But I want to know if there is anything new in Revit 2012 that actually allows the family to cut a linked face... any help is appreciated.

To begin with, lighting fixture families need to be built in the Generic Model Face Based family template, not the ceiling template and not the generic model unhosted template. If it's not already in the Generic face based template, you'll need to rebuild it using the right template.

Once you have your family built in the correct template, create a Void Extrusion of the appropriate size and shape for the hole you want in the ceiling; using the Cut Geometry tool, cut a hole in the generic surface with the void extrusion. That should do it.

You cannot have a families cut elements in linked files as yet.  They can cut things in the host file only...  But definitely agree face based templates should be used always for lighting.
