It seems like every window I have in the default libarry as well as ones from andersen reference the face of a brick veneer wall for its inset and wont put the windows in a brick veneer stud wall correctly.Am I missing something?

I don't believe any of the stock window families are built with a window setback parameter. We have built our window families to allow for this and you will have to as well. I don't like Anderson's or Pella's windows either because they are poorly made or overly modeled.
On the AutoDESK SEEK site, you can look at the family parameters to see if they include a location dimension.
