Multiple buildings with same basic elements within almost every building and every floor.

I am doing a large hotel project also with many repeating elements. It is getting to be really slow using groups. I think I will have to switch to links soon. Groups are nice because they are easier to edit and manage, but the slowness is affecting productivity. Also, sometimes an instance (e.g. a curtain wall) needs to be mirrored and then the groups sometimes become unreliable.

Are these common problems?

You have discovered that the over-use of groups will cause a slowdown.   Using groups - how many - what to group - is a learning process.  Links are great but not for this.

Can your groups be placed then un-grouped?

Don't include elements that will be changed often at a later date like doors and rooms.  When you try to manipulate these for the schedules, you will have problems.  For hotels that have the same door and room information, we often incude a do not schedule category for doors and rooms then we ungoup one room and only schedule from objects there.
