Let's say I set up the floor plan the view the way I want it. (Certain elements are deleted.) While I'm at the floor plan view, when I click on the view, 3d view, everything shows up. What's the reason for it? Is there a way that the 3d view matches exactly how it looks like in the floor plan view?

If you deleted a model element from the project then you deleted it from all views where it may have been shown. You can control views using view templates but as far as I know, view templates can not be transfered across different view types. Therefore, you have to set VG and VP properties for each view type.
