We are currently working w/ an MEP consulting firm that is also using Revit.  When we link their file, theire items show up in plans and section when we set the Visibility/Graphics to "By Linked View" that they have set up to match our plans and sections.  However, they're ducts and fixtures are not showing up in any of our 3D views unlike the Structural model.  With our Structural everything is showing up fine in 2D and 3D views and when we cut new sections we do not have to change the visibility to a "By Linked View".  How can we get the MEP model to show up in our 3D views at the very least?

Are they really doing 3D?  Their items hould show up if they are.  Otherwise, you can only see them by linked view.

Yes, they are doing it in 3D. 

 Is it possible that it could also be due to the fact taht in order for their items to appear in our plans and sections, we had to make sure in the Visibility/Graphics we coordinated our drawings "By Linked View" which they created to match ours? Otherwise in 2D, their model did not show up either.  They do not have any views created for 3D.  I do not understand when you should use By Linked Views in Revit.  Our structural consultants are not doing that and all of their items show up in all of our 2D and 3D views.

Linked view is not necessary if they are doing 3D.  Linked view will show you their 2D items and 3D but you do not need that for 3D items.

 

Make sure you have their items turned on in VG and use your VG to control their model.
