I created a 5'x4' concrete pilaster that is notched out at the top to allow a beam to pass. To create the pilaster I first modeled the 5'x4' pilaster to a certain elevation. Then I duplicated and created a new smaller size pilaster and entered it's base elevation so it sat on top of the 5'x4' pilaster which created the notch I was looking to produce. Seeing that the smaller pilaster was created by duplicating from the larger pilaster, the material, usage and other parameters are the same. Why then do I see a line when the faces of the pilasters are in the same plane? See attachments. I'm using Revit Structure 2010. Is their an easier way to produce this notch? I'm new at revit.

Have you tried the Join tool? Stuff doesn't always automatically join.

 

As for creating the notch, I think I would copy the existing pilaster family, then add a void at the top, constraing it to reference planes and adding some parameters to control its size.

Try to "join geometry". that should join them and eliminate the "line" (only if they have skin/thickness - to properly join). If that doesn't work... you can model you pilaster all the way up and just use a "void" to give you that notch you want.
