Is there a way you can freeze certain elements in the linked Revit file?  (Like freezing certain layers in the Xref.)

Do you mean freeze them so they aren't visible in the view? If so, then you can go into visibility graphics (VV or VG)and click on the 'Revit Links' tab. Select the linked file and open the 'By Host Settings', select the 'custom' circle, then you can go into model, annotation or import categories and modify the elements you want to see. To 'freeze them', just uncheck the box on the left hand side. If the elements are greyed out, select custom from the drop down box at the top of the window.

Cool.  It works well.  Thanks for the info.  I appreciate it.

This is my 2nd question:

If I link this file (which already has a linked file in it) into another file, whatever I freeze in this file, would they show up in the other file or they remain frozen (like the nested xref)

I'm not sure on whether they would appear or not. My best guess would be that they will appear. When you go into VG and adjust the settings to show certain elements, it only applies for that view, not the entire model.
