I started making a window family on my own starting with a toilet-high type and how it appears when inserted is weird than what I expect.

I guess it's because of the clipping or view range. I tried raising up the clipping level and there was a slight improvement viz. - the cutting edges of the wall opening appeared but that's just about it, before it looked like a vessel floating on a canal.

But still. the window remains a rectangular floating object above the cut portion of the wall. It definitely represents the uncut header of the window frame.

There's not much I can think of to show that the cutting should be on the frames and the glass.

Try setting the visibility of the header so that it doesn't show in plan views.

considering that adjusting the view range helped, you might try a plan region with different view range settings.
