In AutoCAD there is a way to e-transmit a file to be able to archive all of the links.  Is there a way to archive the model as a *.rvt file. and bind structural and MEP files similar to e-transmit so that it will preserve all models at the same point of design and preserve links without creating a bunch of extra work? Preserving the links is one of the main issues here. We can of course preserve each of the models separately and then go back and re-link to the archive model so that when opening the file later the model is accurately preserved. I am really looking for a one step process does anyone have any ideas?

Open the central detached and bind the links.

This will increase the file size correct? On large projects that are slow without binding how does this affect your ability to retrieve work?

I have not done this on large projects so you may have to experiment with this.  Look at what worksets are in the linked model and see if they transfer to like named worksets.  You may have to establish the workset first in the main model.

I would create two small projects and test this process first.
