Within our company we are wanting to keep both a Mechanical File and a separate Piping file.  Each of these are linking in an architectural model and a structural model.  What I am looking to do is run the piping from the linking in mechanical model.  The problem is that when the mechanical model is selected, the pipe connectors are not showing up.  Are we stuck having to mix our mechanical and piping models together?

Basically, yes.

The way you want to do it, you would have to draw in all the mechanical equipment yourself because you can't get the connection points through a link.

I would imagine the main reason is so you don't have to look at the HVAC views in the list. You can either just collapse the HVAC views, or setup a sub-discipline filter so the sub-disciplines show sort of like main disciplines.

In the end, the way you "want" to do it will cause a lot more headaches than just keeping it all together. Especially if you guys also do electrical. Those guys will want to kill you because they have to bring power to all that stuff. If it's linked, they won't be able to.
