The existing walls outlines are still shown through the window that is placed within the model. This only happens on
the first floor plans, I have tried changing the families with no change. I was able to fix the other storeys by changing
the windows to always be medium.
Is there a tool I am missing that will make a cut fully in the wall for the window?

Not enough information.
If you have a phased project, pay attention to your view pase settings.

Sorry for the lack of information, the project is not phased, I have attached an image if that helps indicate the issue
better. Is there anymore information about it you need?

Is this a stock family? If not, then post the family.
Where is the window in elevation and where is the view cut plane?

It is the Windows_Sgl_Swept_Head stock family that I have modified to have a larger cill.
Attached is an image of the ground floor where it is working and a 3D view showing where it is on the first floor.

Windows_Sgl_Swept_Head << Not a stock family. The problem may be there but to check:
- place this family in another level and does it look the same there? If so then it is the family
Create a new first floor plan - does it look the same? If not then it may be VG or over-ride issues.

It ended up being the cut through on the floor plan view, I changed it to a random value then put it back to the original and it showed it how I wanted it to.
